I have a 99' GT which has been running great untill recently I noticed it has been losing water. When I checked it was leaking water around where the thermostat was at, so I replaced the thermostat, and the seal ring above the thermostat however it is still leaking.. Any suggestions as to what it might be or how I might fix the problem..

Check your intake for cracks in it ,some of those do crack and leak

Correct, I'm sure that it is cracked. Very common problem, there was a Ford recall on these a few years back.

Is this a pretty simple fix or should I say is this a fairly inexpensive fix?

Your intake is likely shot. The are notorious for doing this, and the thermostat housing is the most common spot.
Mine split the night before last in the middle of the coolant runner, right behind the intake. Dumped coolant EVERYWHERE and I had to tow it 16 miles...
A brand new Ford intake is $190 from Summit Racing, then add on $45 or so for a set of gaskets. You may or may not need a newer alternator bracket to match up to the new intake (the new improved ones have an aluminum crossover compared to plastic on our years), but it's only $15 from www.50resto.com if so.
The job itself is time consuming, but everything is straight forward right on top of the engine.
The air intake, throttle body, plenum, fuel line, injectors, fuel rails, coil packs, EGR, wire harness, and everything else on top of the motor will have to be removed or disconnected.
The good news is this; if you disconnect the fuel line where it feeds into the rails, disconnect the EGR, vacuum lines, and anything else that would hinder the intakes removal, you can lift it and much of the other parts (rails, injectors, plenum, IAC valve, throttle body, etc.) off as one unit and transfer the parts over to the new intake before re-installing.
